The South Clock Tower has the clock, and is mostly a way to get from place to place. You do see Kafei here on the first day very early, delivering his first letter to Anju. Inside the clock tower is the mask seller, who changes you from a deku to Link once you get the ocarina.

Other than that, on the third day once you get the hookshot you can get up to the top of the tower and get money (20 rupees) from the chest. Note that you can't fly there, it's *just* out of your reach.
